Not sure why, but I have been frequently seeing my PC staying on after in installed 4.4. I will wake it up with my remote WOL app and hours later it will still be on. The program has stopped monitoring and is grey in color.
What settings do I have incorrect?

Does the Shutter's status bar and the action status say "Finished" in those circumstances?
It is difficult to investigate your issue without knowing your setup of events and actions. You can export your setup via the "Export to clipboard" option in the Options menu.
It would also help if you include a screenshot of Shutter when you find your computer still awake and Shutter is greyed out.

Thank you for providing additional information.
It looks like Shutter has successfully initiated the Sleep action. This means that the system call has succeeded without errors and the system is expected to proceed with the sleep procedure. However, there are several things which can interfere with the sleep/hibernation process even after it was already initiated, for example:
1. Other applications and services can prevent the system from entering the hibernation state by cancelling it.
2. The system can be awoken from the suspended state by hardware and software events, e.g. mouse move, wakeup timer, Windows update.
You can check the Event Viewer for events associated with the power functions to understand what exactly happened at the time when Shutter initiated the Sleep action.
